I've just bought a hull and motor from two different places. The hull, a Quinnie 4m Hornet and the motor, a Honda 30hp.
The supplier of the motor has said that he will only clamp the motor down as opposed to bolting it down (which he will do after the 10 hour service) so as I can play with the height that the motor sits up off the transom by chocking it up. What do I look for to find the right height at which the motor should be bolted down ?

Read the manual and see what it recommends, and start from there. Too high the prop will slip and cavitate, too low will cause excessive drag and slow the boat. T
he best place to start is with the anti-cav plate level , to a level 1 inch below the line of the bottom of the boat.

Yeah your dealer is doing the right thing. Even though the outboard and boat manufacture try to stay in line with each other they do vary slightly which can have a effect on your boat. If you motor is too low it will tend to throw water up caused by the cavitation plate being to far under the water and if its too high yes you will get over reving( cavitation). Here we find it better to be too high rather than to low, so u can get the best perfromance out of your outboard. On the rig that you mentioned we place a 1" aluminium tube on the transom lifting the motor obviously up 1". We find thats our best results but we sell Yamaha and normally with two strokes so thats just an indication but try it it may just be perfect for the honda's aswell.
